Cute and scary?
Well, damn it, I went and got my hopes up that Denpa Onna would have been something akin to Higurashi no Naku Koro ni meets Haruhi Suzumiya with more aliens... but I was sorely mistaken.
Anyway it's been a while since Higurashi aired and there really hasn't been much in the way of shows that simultaneously evoke "SO MOE I DIED" and "HOLY *** WHAT THE *** JUST I DON'T EVEN" I need some of those! (not Madoka because I've already seen it and it's awesome and all but I need other things)

Shiki really doesn't have cute in it, though it is a show/manga I liked.
I'm trying real hard to think of more then MSMM and Higurashi but I'm drawing a blank, I feel like there should be something else to add here =/ |

Are you watching Steins;Gate? It has a good blend of mind-fuck and moe.
And I suppose Elfen Lied would count... And you might want to consider reading Saya no Uta, the Visual Novel. It's also written by Urobochi Gen and it's a very short novel. You could probably finish it within days.

Mai HiME maybe? Starts all funny but later ends up in tears.
Ga-Rei Zero too though first episodes start with seriouse action and then in 3rd episode they go back in time to show how things got messed up so much when everything was nice and perfect. Rozen Maiden might count.

Maybe Neon Genesis Evangelion? I didn't think it was that moe, but a lot of people seem to think it is.

Don't answer that, my mind might explode with such a mindfuck like the mindfuck that is called Neon Genesis Evangelion :l Hellsing Ultimate has some "moe" parts, there is also Ookami Kakushi.

It's called Amnesia Labyrinth. Written by the author of Haruhi Suzumiya. 2 volumes in - it makes Higurashi look utterly tame and Tsukihime looks sane in comparison. It's not necessarily cute - but I think it has elements you are keen for.

Steins;Gate is often very charming and cute, but the main plot is one of mind fuck. Seriously, I think it's the best show airing this season without question.
For past completed animes though... Shigofumi is not what it seems at times, and some episodes are actually in fact quite dark. Elfen Lied is the prototypical blend of psychological horror and moe I would say. For something a tad different, but not quite mind fucking, there is Sola.

Chaos;Head - The cute/moe being the girls (basing on how you see them?? Or maybe not?) and the horror.. Well you'll just have to see that for yourself.

I'd like to drop some recommendations...
If you're willing to try something interesting, go for Kara no Kyoukai, or the Umineko no Naku Koro ni visual novels/anime if you haven't already. I'm also going to third Saya no Uta, Elfen Lied, and Steins;Gate. Others I'd recommend are: Gantz, Jin-Roh: The Wolf Bridge, Perfect Blue, Serial Experiments Lain, Paranoia Agent, Jigoku Shoujo, Boogiepop Phantom, Kakurenbo: Hide and Seek, Vampire Princess Miyu, and Shikabane Hime. Several of these fall more-or-less under horror. Shikabane Hime is more a horror/action.

I'll second Shigofumi.
Have you seen the new series C? As for other titles, Ghost Hound springs to mind, and of course Serial Experiments Lain . Princess Tutu also fits the criteria (though it is nowhere near as dark as the other stories), and since it is the one of most prominent predecessors of Madoka, you just might like it. Of course, xxxHOLiC also partially fits. |

Sayonara Zetsubou Sensei came to mind as something that's definitely got cute characters and is also at times... not exactly scary, but rather disturbing/creepy.
nthing Saya no Uta (Urobuchi, the writer, also wrote Madoka, in case you didn't already know). Who would have thought you could moe for... well I won't spoil it. Also, Ghost Hunt, possibly.

Thanks for the suggestions. I'm in the process of putting together a MAL page, but I've seen a loooot, so it's taking a while.
Seen SZS, loved it. Likewise with Shigofumi (Fumiko is awesome <3). I'm watching Steins;Gate now and lolling pretty hard about Setsuna F. Seiei the Mad Scientist. Going to check out Shiki, C and Ghost Hound. Edit: Oh, fail. Saya no Uta's a VN, not a show. I don't play games with no gameplay. I guess I'll have to hope it gets adapted someday.
