Seeing a loli die as a villain would be injustice to most people. Little children symbolizes innocence and seeing a little child die as a villain will most likely tell the viewers that he/she died without learning anything about good or evil as well as accomplishing something on growing up.
If you only watched the first season of Shakugan no Shana you could see one there. And I heard there was also a villain loli in Tales of Abyss which Spoiler for Game Spoiler:
How about something like an "Alice in Bloody-Loli/Shouta-Wonderland" Spoiler for From the Manga Oni Gokko:

Has no one mentioned the twins from Black Lagoon? It's true that by the end there's some sort of attempt at redemption from one of them (I think it was the boy, I can't remember what happened to the girl) but they were seriously fucked up. Like, seriously.
And it's not only loli, gothloli to boot. PS: By the way, it's almost impossible to find pure evil in an important character in (most good) anime, since there always is some kind of reasoning behind it, some kind of cause, and that leads to some sort of redemption or at least of understanding.

Well I think that Machi is evil. I cringe every time I see her hurt her sister. I don't find it funny, but disturbing, and I hate how she does it throughout the series. She also has an evil look and an evil laugh, so I don't see how she's not.
