My List (suggestions on how to tackle it)
Ok I have a large list of anime to watch, so I would like input on which ones I should start watching first or which ones I shouldn't watch at all. This is based on your OPINION. Any input is appreciated . Please tell me which ones you like/dislike and why it is good/bad.
Spoiler for My List:

Wow, that is a large list. Have you tried looking at the ratings for these shows on sites like AniDB, ANN, or Anime-Planet? Ratings schemes like these have their own issues, but I generally find that shows that rank much below 7/10 on these scales should definitely fall to the bottom of your list.
The more diligent among us can rate the individual shows. I suggest comparing your list to my signature if you'd like my opinions.

Having not seen many of them, I can't really comment much, but I'll do my best!
Ones I have seen/am watching: Full Metal Alchemist - Overrated in my opinion, but still a worthwhile watch. If you're looking for a bit of action with a pretty straightforward plot, try it out. ef ~a tale of memories~ - One of my personal favourites. In my opinion, the best romance/drama of 2007, enjoyable both on a superficial level and when you actually put in thought. Serial Experiments : Lain - Quite confusing, though I'm not very far into it. I would say try this out if you're willing to completely immerse yourself in it, since it requires a lot of thought. Mnemosyne no Musume-tachi - eh, not great but not terrible. Interesting characters, some action and gore, and a bit of mystery. A lot of it seems exaggerated, though. Shigofumi: Letters from the Departed - Very worthwhile and pretty meaningful dark series. Watch out for the Gainax Ichiro Okuchi ending, though. True Tears - Also recommended. Though it's a bit more contrived than ef, I would recommend this (and ef) if you're looking for another good romance series that gives a new take on an old idea (harem/love triangles). Myself;yourself - It's a decent romance, but I wouldn't rank it among True Tears and ef. Series I haven't seen but generally received great responses: Hellsing (The OVA's at least.) Monster Mononoke Series I haven't seen but generally received good responses: Texhnolyze Bokurano Kimikiss Pure rouge Jigoku Shoujo Black Lagoon PLANETES Ghost Hound Wolf's Rain Gundam 00 Paranoia Agent Visions of Escaflowne |

Well I would personally go for Guyver: The Bioboosted Armor, Full Metal Alchemist, Serial Experiments Lain, Samurai Champloo and Wolf's Rain first. They would be my favourites on this list. Each series has something unique and great about it.

I spilt up your list as to the Best, Very Good, Good, Just Okay, Bad and Micellanious. A great many of the anime in the Okay and Bad category I may judge more harshly since I think their respective manga are considerably better (Getbackers and Gantz, especially).
Best: Monster ef ~a tale of memories~ Paranoia Agent Serial Experiments : Lain Ghost Hound PLANETES Mobile Suit Gundam: The 08th MS Team True Tears Maison Ikkoku Vision of Escaflowne NieA_7 Very Good: Full Metal Alchemist One Piece Mononoke Boogiepop Phantom Bokurano Samurai Champloo Slam Dunk Good: Yu Yu Hakusho Black Lagoon The Legend of Black Heaven Kaze no Yojimbo Zettai Shonen Guyver: The Bioboosted Armor Shigofumi: Letters from the Departed Ramen Fighter Miki Yomigaeru Sora Gundam 00 Wolf's Rain Le Portrait de Petite Cossette Hunter X Hunter La Corda D'Oro ~primo passo~ Just Okay: Orphen (I seem to remember that the 2nd Season is better than the first) Kemonozume GANTZ Texhnolyze Kimikiss Pure rouge BLOOD + Mnemosyne no Musume-tachi Sci-fi Harry Kiba Fafner Doki Doki School Hours Madlax Pretear Hitsuji no Uta Kiddy Grade Ai Yori Aoshi 3x3 eyes Mars Daybreak Night Head Genesis Black BLood Brothers Mirage of Blaze Bastard!!! Ayakashi Prism Ark Ragnarok The Animation BALDR FORCE EXE Resolution Denshin Mamotte Shugogetten Micellanious: Hellsing (series = never watch, OVA = must watch) Gundam Seed Destiny (need to see Gundam Seed First, even then Destiny is not that good)) Read or Die (series = not very good; OVA/Movie = very good) Demonbane (series = bearable; OVA = awful) Linebarrels of Iron (not released yet, but should be good) |

Don't watch dokidoki it's not funny and it's ugly
Pretear - Towards the end of this anime it reminded me of Wedding Peach (needlessly to say I don't like wedding peach), the beginning was fun with the comedy but all in all it just didn't have much plot if any other than OMG kill that monster and I thought the romance was horrible and characters are nothing really (most are like who cares). It was just cringing during parts.... I mean maybe if you're into magical girl/shoujo... toocheesy for me Ai Yori Aoshi- pretty much bad characters/no development/boring/perverted/annoying/etc... what you'd expect from this genre but i guess if you like this genre Jigoku Shoujo - Straight up it does the same thing over and over (basically episode 1) and if you wanna SKIP that (not bore yourself) you can watch it in 14 episodes with the latter part turning into a plot: 7, 8, 10, 12, 13, 14, 17, 20-26 Sorry, can only say negative things...

From what i have seen from your list
Promoting: Ef-A tale of memories True Tears Myself: Yourself Reason read qtipbrit92's post Gundam seed Destiny is ok, personally i liked Gundam SEED better however i thought Destiny was a nice follow up Shooting down: Prism Ark Reason - The plot, i doesnt follow up to a conclusion at all, would gladly change my opinion if there was a follow up or if it actually was longer and more in-depth

My suggestions, from what I've seen, in no particular order:
Best Bokurano Vision of Escaflowne Ayakashi Ayashi Ghost Hound Paranoia Agent Good Serial Experiments : Lain The Legend of Black Heaven Orphen Jigoku Shoujo (repetitive, but a great in-depth look at revenge) Mononoke Kemonozume BLOOD + (loses steam towards the end, though) Sci-fi Harry Boogiepop Phantom Shigofumi: Letters from the Departed Night Head Genesis (many people seem to hate this one, though) Pretear ef ~a tale of memories~ Hitsuji no Uta (short and sweet) Gundam 00 Ramen Fighter Miki True Tears Samurai Champloo NieA_7 Le Portrait de Petite Cossette Decent enough Hellsing (stay away from the OVA, though) Black Lagoon (second season disappoints a bit) Kimikiss Pure rouge 3x3 eyes Murder Princess Wolf's Rain Bad Engage Planet Kiss Dum (only watch if you want to see a trainwreck) Ragnarok The Animation
