We didn't see the scene where Itachi was really killing the entire clan for sure, but his attitudes make it's really him the one who killed them. Before Sasuke entered the room where he saw Itachi and his parents, his parents still alive at that time. His dad told him not to come to the room and just a moment after that he died with Itachi in the same room. Don't know if it's really him who killed them though but Itachi sayed so. But i guess Kishimoto can make a twist plot about this thing. Maybe in the future we will know that it's not Itachi that killed the entire clan but his father or someone else.

Well at least all the Uchiha clan is died. The remainer is Itachi, Sasuke, and don't know about this person that has another MS. And the person that Kyuubi said an Uchiha that has met with him eye to eye named Uchiha Madara. Don't know if he still alive or not.
