I like to read about main characters who see the world differently than the mainstream. Examples:

Shou in Akumetsu (somewhat similar to Light)
Kitano in Angel Densetsu (honor student mistaken for delinquent with extremely pacifistic ideals) Trinity Blood (hard to say anything without major spoilers) you also might try: Veritas Psychometrer Eiji Gamble Fish I double the recomendation of: Ubell Blatt and The World God only knows

Yeah - TWGOK and Suzumiya Haruhi definitely were the first to jump to mind when I read the thread title.
But then maybe if you could describe more of what you mean by the mainstream it might help others ... another couple examples that immediately came to mind were Pollyanna (from the Pollyanna anime) and Akari (from the Aria anime trilogy and manga volumes), but for some they might not fall into the same category as, say, Keima or Haruhi.
