Jin-Roh: The Wolf Brigade - you get guerillas and soldiers geared up in this one. Politics play a role there.

Grave of the Fireflies - think WW2 in anime style. A definite must have. Yeah you can also get the live-action version too; both are great.

Gundam Wing, and the 08th MS Team.... best two Gundam series IMO, which are always bound to have themes of war, and the ethics and politics of it all

Pumpkin Scissors is a recent title that involved war. While not actually *during* a war (shortly after one) there is a fair bit of action all the same. Tanks and guns n flamethrowers, all in a WWI-esque setting. Lot of political drama with empires and monarchy's and a few different factions.

this might not count, but Now and Then, Here and There immediately came to mind as far as horrific war elements. Pretty much a tragedy in every way

Also, one of the best tragedies of all time (here's the usual "hi NSW! "): Windaria <--A MUST SEE.
